In blast2go pipeline save the actual sequence
As far as I can tell, unlike the GUI version, when using the stand-alone pipeline program, you give it a blast (and optionally IPR results) file but not a sequence file. The dat file that is created does not contain any sequence. Thus it becomes difficult to do some of the GUI functions. Being able to save the sequence in the dat (akin to the GUI method) would be great.

When using the pipeline you can provide a fasta file as “template”. If you do so you will have the actual sequence data in the .dat file! This should be a sultion to this feature request.

Mark unmappable sequences with color.
Mark sequences (with color?) that are unmappable, so that they can be removed from future mapping attempts. Otherwise there is no way to know which of the sequences were attempted to be mapped but couldn't.
